The game may be corrupted buy a new disk, and a red error in Source Engine games means the model can't be found, and when there are black and purple squares they are missing textures.

I had a glitch in ep2 where Alyx was a floating alyxgun and she couldn't do anything so I was stuck

It could either be Xbox RAM corruption and it not loading models (showing error) due to faulty RAM in original Xbox or that disc has scratches or corrupted data on it also showing error model in game. If same disc in Xbox360 runs game fine then it could be due to it downloading patches and compatability data for Xbox360 and fixing/replacing error models with downloaded data. That's my 2c.
